Seconds from Disaster makes the following claims about damage to the building.

First, the mysterious exit hole is explained as having been caused by a build-up of pressure from mulitple shock waves from the impact and explosion. The explanation is given in layman's terms, lacking any detailed discussion of the physics or material science involved.

Second, the minimal damage to the building in the impact area is attributed to the construction methods used for the Pentagon. When it was built during World War Two, the Cold War was not anticipated. Much of the Pentagon was slated to be converted to storage space at the end of hostilities. The strength of the columns and beams, designed to carry a very heavy load of stored material, was much higher than normal.
